Queston is can I just mill through knots or is it better to cut them out and deal with shorter slabs?
Cut right on through. When you can see the whole board is time to make a decision about trimming. Even then I'd leave it as cut as its easier to stack a bunch of equal sized boards for drying.
Your gonna find out,,,alot of your beautiful design of wood is going tru knots...The pattern is awesome.....This wall desk I'm making has some knots in it...Look for yourself,,and see.....
Another question I am setting up the mini mill now for the first cut is it better to go with a 12 foot edge or two smaller ones? Longest log I have right now is 11 ft and most are 7-9 ft long.
One long section,,and then cut up to length....Save alot of setup time....
P.S. I always make sure I stop tru a long one and let my baby idle and cool back down....Save you alot of troubles down the road....

With my 076 on hard long wide slabs I mill continuously till the mix tank starts to run dry, 20+ minutes - provided the H screw is set a little rich it seems to handle it just fine. Of course if it is a smaller saw I would be more worried about it.
